J uses an illegal time travel device obtained from an alien prophecy speaker, Griffin (Michael Stuhlbarg), who has the ability to see various possible futures. With instructions to “jump from a height” to make time travel successful, J jumps off the Chrysler Building and arrives in New York City in 1969, just a day before a key incident involving K and Boris.

In this era, J meets Young K (Josh Brolin), who is much more open and friendly than the quiet old K. However, Young K is initially suspicious of J, who claims to be a MIB agent from the future. Together, they begin to track down Boris, who is now divided into two versions: Boris from the present (who travels in time) and Boris from 1969. J also meets with Griffin, who explains the importance of the “ArcNet,” a space defense shield that K installed in 1969 to prevent a Boglodite invasion. In the original timeline, K managed to deploy ArcNet after capturing Boris, but in the altered timeline, Boris killed K before that happened.
Conflict and disclosure
While working together, young J and K bond, though J must be careful not to reveal too much about the future. They face a challenge from Boris, who is trying to ensure K's death. In addition, J also deals with the social atmosphere of 1969, including the racism he experienced as a black man, as well as the more primitive MIB technology.

The climax of the story takes place in Cape Canaveral, Florida, during the launch of the Apollo 11 rocket. The young K planned to install ArcNet on the rocket to deploy it into orbit. However, both Boris (the present and 1969) attacked. In a fierce battle, J and K manage to thwart Boris ' plans. J uses a time travel trick to trick the present Boris, while K kills the 1969 Boris and successfully deploys the ArcNet, returning the timeline to its original path.

Before returning to the present, J witnesses a life-changing moment for young K. As it turns out, at the same location, a military Colonel (Mike Colter) is killed protecting K from an alien threat, leaving behind his little son, James, who turns out to be little J. Young K, who witnessed the courage of the Colonel, decided to keep an eye on Little J and then recruit him to the MIB in the future. K also uses a neuralyzer device to erase Little J's memories of his father's death, giving J a normal life without trauma.
Before returning to the present, J witnesses a life-changing moment for young K.
